What does this PR do / why do we need this PR?

Sometimes I have the apps repo as submodule in my CK8S_CONFIG_PATH and use that for development.
However, the run-from-container script mounts the config path and repo separately, so when I try to run e.g. the end-to-end tests I get this error:

This small change should support having apps repo as submodule without changing the old behavior.
