Post-summer changes

This commit includes many changes:

• Better documentation in the READMEs and docstrings
• resolves many TODOs
• confusion matrix code
• improved video quality checks
• changed some plotting defaults (only generate unless running one one video, use log scale)
• added code for RCNN and semantic segmentation (from other sources)
