cirtap <subcommand>, where a subcommand is one of the following:
cirtap was primarily developed for its mirror functionality.
Several projects in MGXlab make use of the PATRIC database as an entry point for genomes and annotations.
To address the need for new members joining the group to learn how to handle PATRIC with its own apis, which also were unstable, it was decided to have a local copy of the raw data from the ftp.
Having a dedicated utility to do so, allows for (semi-)automation of the process of updating.
All the others utilities were developed on a per-request basis.
This means: To make use of cirtap and its functionality, you need to have a local copy of the ftp data set up somewhere on your local filesystem, preferrably with cirtap mirror.
