No, that's independent. The SPARQL endpoint needs to load/define the prefixes separately. For example, with this URL we can see which prefixes are loaded: https://plantmetwiki.bioinformatics.nl/sparql?help=nsdecl

Actually, the SPARQL queries can best include the prefixes they use explicitly, to ensure portability.
