I have a processing pipeline working that produces discrete filter convolution files rather than one large file as in rephase. Taking all the sample rates * filters pre-processed to those sample rates produces lots of files which clutters camilladsp coeffs directory. I would like to be able to point config file associated with the coeffs there as well. Would it be possible to allow sub directories to store filters sets and use absolute pathname in config? Currently Moode Linux will not allow sub-directories - maybe due to overlays.

I'm not sure what you mean by "overlays" but I don't think this is a moOde issue. The Camilla documentation explains the locations for config and coeffs files and how coeffs paths that are specified in the config files are resolved.
Your best bet would be to post your usage scenario in the main CamillaDSP thread in diyAudio and wait for some feedback.
