Hi @WolfgangLugmayr - It seems that the script is not finding the exact paths to the coordinate or micrograph files.

To double check what's happening, could re-download the script and rerun it? I added more debugging help. And then, could you copy and paste the text within the file: align_lmbfgs.bash ? That'll track down this problem.

I swear it works on our machines : )
