Add option to 'gff_annotation_extractor' to explicitly specifiy annotation is GTF

Currently the annotation file input to GFF3_Annotation_Extractor is assumed to be GFF unless the file explicitly ends with .gtf extension.

Suggestion is to add an explicit --gtf option so that the user can force the annotation to be treated as GTF.
