So, I'm using Helder's VB to Genesis Retrode Adapter, and so far, all of my games read great...except for Red Alarm.
For some reason, Red Alarm is read as a 512KB game, when it's actually 1024KB (1MB). It's not the size; I don't have any trouble with Jack Bros or Waterworld (aside from Waterworld sucking), so I'm wondering if it has something to do with how the Retrode is reading carts.

Have you tried updating to the latest firmware and trying again? From the firmware changelog:
