I'm sorry should I have missed if there is a way of doing this...
It looks like one can use exportBins to generate BED files which contain either calls or segment information.
I would find it very useful if there was a way to export both segments and copy number calls to the same file in BED format.
Exporting to VCF gives you both types of information, but BED is much nicer to parse. Is there a way of getting this out of QDNAseq. If not, would it be worth implementing?
