Interweave the project organization concepts into this

The project organization session talks a lot about where to store files, where to keep metadata, derivatives of raw data, etc. This notebook begins to generate some of these derivatives so it might be good to add a quick note somewhere about, e.g., where to store this ipynb file, when to spin off little analyses into a separate folder (maybe as a teaser for the automation session), etc.
