On the 40MHz output, one line is the clean clock and the other one is a punched 40MHz. I see two different phase relations. Soft Reset, Hard Reset, as well as Lunching Runplan (which I assume calls a Soft Reset) cause the phase to jump sometimes. I would say its roughly a 4:1 out-of-phase to in-phase ratio.
