Output goes to stderr, not stdout

Hello,

Just something small I noticed. I submit the GUI-generated commands to a cluster, and noticed that all the output goes to stderr instead of stdout. Not sure if this is the case for everyone or just me, but the SGE clusters have err and out log files and all the output seems to be in the stderr file, even when things run smoothly.
