HaploC-tools looks great. I was wondering whether HaploC-tools can support a VCF file to phase Hi-C data?

Hi BenxiaHu, Yes it can. The trick is to replace the VCF called from Hi-C by the VCF you provided in the pipeline. Best, Yuanlong
